"Being" something doesn't mean much. For example, you can be a firefighter, but that's not a gender, it's a profession.

Not really. People with XXY chromosomes aren't born wtih male and female reproductive organs (neither in full nor partially). 

They are physically male, but has an extra X chromosome. 

 

However, people with XXY chromosomes would probably fit into the larger group of intersex.

That is, indeed, wrong. "Hermaphrodite" implies sexual reproduction capabilities by a single individual, which intersex people don't have.

They are commonly called "hermaphrodite" because of the term's etymology, but it is technically inaccurate, hence the term "intersex".
