In terms of value, the higher end versions are rarely worth it. The FTW3 has a better cooler and all, so if you love quieter operations and such it's the aim of it, but the Black certainly does its job and does it well.

The cooler and motherboard are calling out for a 8700K, but it's a nice build otherwise.  

Any case with a mesh front will be fine
 
there's the Coolermaster MB511, Fractal Design Focus G, or for less you might find a Tesseract BF, or MX 330 from cougar.

unplug it and plug it back in, i have had some odd issues like that with mine too

4ghz is a pretty good spot for the 2700. If you wanted to keep tinkering, I'd bring that voltage down
 
That xeon chip had a different architecture than the 2700, 4.3 ghz on that chip may be crappy compared to the 2700 at 4, and vice versa.
There's more factors aside from clockspeed that determine a chips performance 

I don't know how those simulators use resources, but I can tell you from general gaming and some multiplayer games like Battlefield V, there are titles where an older 4 core with HT does bottleneck a high end card like the 1080Ti.
Thus, I would recommend a modern 6-core or better, something like the Ryzen 5 2600 or 3600, and from Intel the 8600K or 9600K and up.

Seems like your FPS is locked to 140, what do you expect?
If the cap is at 140fps then GPU doesn't push its limits and so doesn't utilize to the max, try to turn off Gsync/vsync/fps limit etc and see what happens. 

Also R6 isn't demanding game for a GPU, so it's normal to have below 99% usage.

With that said, there are various home data recovery programs out there.  I know of "recuva" and used it once on Linux to (iirc) good success. nvm apparently it's windows only and I forgot the name of what I used either way, that is one option for you.

Not necessary, but it's best practice to, generally. If the paste is relatively fresh, you're fine to put it back on. 

what are you talking about? The R5 1600 keeps up fine with the 2060s unless you just want more out of your CPU that the 1600 isn't providing.
