Temps will be fine either way but having the graphics card run cooler would mean a quieter system, more room for oc'ing, and having it last longer.

Mounting the rad at the top as exhaust would be better for cooling the graphics card which is more sensitive to heat. I'd recommend doing that and leaving the stock case fans as is. As for the case fans, you can plug them into whichever motherboard fan header is most convenient with a splitter -- rear fan into cha_fan 2, front fans into cha_fan1, the pump into aio_pump or cpu_fan, and the AIO fans into the cooler's splitter.
Doesn't really matter which header you plug it into. They're functionally the same and just labelled for easier organization.

Just look where the fan headers are, and plug the fans into them, it doesnt matter which ones you plug them into.

These AIO coolers are assembled with the tubing at the top, so it will have that twist if you mount it with the tubes down.
Just flip is around, and you should be fine -- that is how my NZXT X61 is mounted; no issues.

Just make sure to run the exhausts at a lower rpm compared to the radiator fans.

Plug the header from the pump straight to AIO_PUMP
Plug the rear exhaust fan to the CHA_FAN2
You can relocate the rest of the 120 fans to the top of the case, hook them up to CPU__FAN, CHA_FAN & CPU_OPT

The nzxt hue is only for rgb fan, the grid is to control the fan speeds but i think you can do that in the bios already.

If I were you I would put the radiator on the top. That helps the graphics card get cooler air

They're good for airflow but are not exactly the quietest fans on the market. I would hold off until you have the system assembled and see if the fans are too lud and determine if you want to replace them then.

Ye this is 100% true , so im just going to go for the cheapest makes no diff, hopefully the m.2 one is the cheapest thus i dont have to deal with any fing cables
