Yes, I want the AIO to be above the RAM on top of the case and I want the window to be on the left side.
As for access to the motherboards ports I do not object to them being on the bottom of the case as long as I can route the cables under it and out the back.

Personally I would not risk it and would rather pay a little more to buy it directly from a company I can trust like newegg.

Both Corsair and EKWB make full kits but be prepared to shell out some bucks for them.

Might want to consider going with one of the new AMD CPUs coming soon as well as one of their graphics cards as they have added some sort of feature that allows the card to work and communicate directly with the CPU in some way if I recall correctly.

Given the budget my advice would be to wait unless you need it now or will have no other chance to upgrade.
The new Zen 3 chips (as well as the supporting B550 boards) are coming soon and they are really well priced for tight budget builds with stellar performance.

If it was just gaming then Intel as they still lead mostly there but its a marginal lead but overall AMD is currently the best bet as Intel has not announced anything that I am aware of that is a real answer to AMDs lineup.
As for which one you have the option of a threadripper cpu or a 3950x  currently but the zen 3 is due soon so I would hold off and see how they perform.

Hmm I haven't done any motherboards or video cards from MSI in 15+ years since I had a bad experience but if you say they have improved then yes they are certainly a viable option.

Ahh, I wouldnt sweat it as considering how fast AMD is releasing their new chips its easy to get confused though if someone was to sweat over AMD it might be Intel.
