Not sure where to plug h100i into mobo

There is no difference really between a CPU header and water pump header from when they first came out with them, it was thought they could provide higher amperage but most seemed to show  the regular 1amp capacity as other headers on motherboards. 

I have the Asus MAXIMUS VIII GENE motherboard and I'm confused where to plug the 3 pin cable from the h100i water block. http://imgur.com/a/GFjOv The CPU_OPT or CPU_FAN. And since its 3 pin and the mobo has 4 pins, which side should it go on?

 

Also, there are 2 connectors: http://imgur.com/eT3v1dI I'm using the Corsair Commander Mini to control the fans, so do I need to plug the 2 fans into this connector?

I have the same setup , i believe i used the W_PUMP , which stands for water pump

You would want to hookup the 3 pin into the CPU header as that will give the pump RPM and if anything happens a warning to the motherboard if it were to stop or fail. The connectors are keyed so you cannot incorrectly wire them up. As for the two extra connectors those are for the fans that are going onto the rad.

You dont have to connect your fans to that header coming from the Pump. I Plugged mine into other motherboard fan headers.

Plug the 3 pin cable into either the water pump header, if you have one, or the CPU header, which all mobos have. 

 

As for those two connectors, yes, they are what you plug the H100i's two fans into.

But If I'm using the Corsair commander, can I just plug the fans on the rad into the commander?

Yes you can just leave those empty if desired as it is wired up the the commander mini.
