In addition to the shortcuts in the Windows 11 taskbar, windows of those applications show up as another icon. How do I stop this?

some applications launch as a different process than what you call from the shortcut.

 

(for example, you launch launcher.exe, which then launches software.exe)

 

for steam it's a matter of unpinning the pin you have, and re-pinning the running process if i'm not mistaken.

if this works for other things too.. depends on the specific software.
