Should I keep filters on?

doesn't make sense, just lower the rpm of the exhaust with a fan curve if you insist on chasing the balance.

Filters are for keeping dust out of the system. Use them only for intakes. If you use them for exhausts, they only keep dust in while reducing airflow.

If you're aiming for balanced airflow, position fans accordingly and adjust your fan speeds.
