This is a difficult question to answer without a specific chassis in mind. "Mid tower" isn't a cut and dry form factor, you have variance in size, shape, and layout, as well as the layout of your hardware (vertically mounting a GPU? a lot of any potential "empty" space might be hidden, water cooling? a radiator and/or pump/res may consume open space)

ATX: 305mm tall

mATX: 244mm tall

so that's a 61mm/2.4" height difference.

The 'worst' looking thing with a combo like this, is the cable management on the bottom IMO.

That is why I will usually recommend going mATX case+board or ATX case+board, but it's totally possible to use an mATX board in an ATX case.

One of things to consider is if it really bothers you if it looks empty with all of your components in it. I don't have an example of a short case like the Meshify C Mini, but I do have the regular size with the components filled out quite nice with a thick GPU that extends nearly to the front fans. If I were to put my components into the mini the lower part of the GPU would have very restricted air flow with the PSU shroud being so close.

 

The picture above with the NZXT case doesn't look good because its so empty the front and lower part is so empty.
