I was going over my future pc build and spotted that i have chosen a micro-atx motherboard. I plan to use Corsair 4000D case, but it seems that the micro-atx board might be too small for the case. I did some research and found the atx version for the same B550 motherboard, but it lacks a sufficient USB 3.2 Gen 1 headers to connect to the case unlike the micro-atx. Should I just stick with the micro atx or would it be better in the long run to go with the atx board which has more expansion slots?

It should be able to fit a micro atx board into an atx case. But if you have the money I would just go with the atx board

You can install an mATX board in an ATX case. They share the same mounting holes (except ATX has a few extra).

What are the motherboards you were considering, and what other components do you plan on pairing it with?

Hi! I have the older version of that case and I used to use a mATX mobo. It looked fine, but now that I have a ATX mobo, it looks a million times better. If you have the money, go with the ATX version. ( also the fact that you would get more expansion slots in the same size case) May I ask what mobo your thinking of going with?

I like m-ATX boards personally. And TBH who actually needs more than 1 or 2 expansion slots? don't you run into pci-e lane limits?

They are both great boards, pretty much the same thing, but one is mATX and the other is ATX. The only major diffrences are the ATX one has an RGB strip and more expansion slots. Plus, the 4000D has tempered glass (i think) so the ATX version will look better. IMO, its worth the extra $25-$30 to go with the ATX one.
