Could I disable crossfire for certain games without taking out a card?

yep u can disable crossfire in ur ccc

I understand there are issues with crossfire setups, so let's say I got a crossfire setup, and in Ghost Recon Phantoms, there are issues. Would I just be able to use one video card through software instead of using both without having to take out one of the cards?

Games that dont support crossfire wont activate the second card out of ULPS mode anyway :P
