Is it worth to use different brand subwoofer?

I like my Thonet subwoofer.... let's say in future, I want to buy Kanto or audio engine speaker that doesn't include subwoofer...If I use thonet subwoofer with those...will it work well?

Very hard to say with so few details, and the definition of "working well" is hazey and subjective. It should work similarly with most speakers as It does now, unless there's something special going on with your combo right now, or there's something horrendous about the pairing of your sub and ___ speaker. 

I am NOT a professional and a lot of the time what I'm saying is based on limited knowledge and experience. I'm going to be incorrect at times.

If the connection between sub and speakers is your classic analogue connection and they can be used independant of one another I see no reason you would not be able to use a different brand should you choose to do so, whether or not it's 'Worth it' is entirely up to you though.

Do you mean sound signature compatibility?  If so the brand or model of subwoofer makes no difference.  In a home theater you want to stick to the same brand and model line when ever possible, but the exception is for the subwoofer.

As long as they can work independently, you should be fine with whatever brand you choose. Most subs are active, with class D amplification for the extra power they need. You just need a pre amp to connect them to your active speakers. If the speakers are passive, you put a power amp in between them and the pre amp.
