Depends on what the problem exactly is with the motherboard and what the repair guy would do about it.

If he's going to replace the entire motherboard, it will be very very expensive, just by the nature of replacement motherboards for laptops being expensive. If it's just a bad solder joint on the charging port, that would be an easy fix.

Surely the repair guy could give a quote of some sort for the repair on the device? That would give you a better idea of what to do.

If you have to pay for it, then chances the cost to replace the motherboard is nearly just as much as it is to replace the entire laptop. I would suggest checking if it's still under warranty first and contact MSI to have it replaced if that's the case.

I would suspect battery being the problem more than motherboard. I would take the laptop to a more reputable service or even better send it for official repair service.

The repair guy also stated that your getting back voltage which is  usually a bad sign.

So recently my MSI GS65 Stealth stopped charging after calibrating the battery. I was told that it was the charging port and today when I took it to the repair guy he said it might be the motherboard. Is it wise to repair the motherboard or replace the whole laptop?

The repair guy just messaged me back saying that he is getting back voltage after repairing the charging port.

Help I really don't know what to do
