Two things
- M.2 NVME uses the chipset's PCIe lanes, not the processor's PCIe lanes. Unless you're using an X99 board.
- You can run even a GTX 1080 at PCIe 3.0 x4 speeds and it won't really hamper it all that much: https://www.techpowerup.com/reviews/NVIDIA/GeForce_GTX_1080_PCI_Express_Scaling/
So in other words, adding an NVME SSD to your computer won't affect the GPU's PCIe lane allocation. And even if it did, it's not going to appreciably affect performance.
