They're rubber, they don't damage anything, they're there to protect the SLI fingers.

I've been playing on my pc for 2 days now and just realized that my GPU still has these black caps on the top of it.

 

Was I supposed to remove these? And could I have caused damage by using my pc with these caps still on?

EDIT: Thanks, did not know they were actually covers for the SLI. Will be leaving them on for now.

They're exactly what you called them, caps. Just to prevent damage when shipping, won't do any harm removing them or leaving them on.
