I recently bought this 140mm fan and i will connect it via 3pin, can i just cut off the molex? it bugs me

Yes you can. But make sure the cables don't touch anything. Maybe use some tape to isolate them.

Use electrical tape to cover open wires. Those cables carry up to 12V which can damage your other components.
