It will be fine. 3.0 is only a very slight improvement that is only noticeable with more than 2 cards :)

Im thinking about starting the upgrade by purchasing the GPU, and wait for my shop to get Z97 to do the rest. so im thinking about the evga gtx 770 acx, and im just double checking, but PCIE 2.0 x16 shouldnt be a issue for it right?

All PCI-ex gen's are backwards compatible. A gen 3.0 card will work fine in a 2.0 motherboard  :D
