Can I take off the side of an expansion slot bay?

Well you can cut a massive slot in the side panel and the top of the slot for sure... very gnarly but as long as you make something that holds the graphics card in place so it doesn't fall off or even move at all it'll work physically...

Now electrically it's another problem, the PSU in that Optiplex is too tight for a 1060.

Just making sure, though, what do you mean by "top of the slot"?

Why don't you simply take the hardware out of the new SFF system and transfer into the old system's case? That looks like a basic mATX Optiplex.

There won’t be a way to mount the GPU to the case... it will slot into the mobo, but without a PCI slot in the case to screw into, all of the cards weight will be on the slot itself, and it won’t be secured in any real way.

 

Can you just put your new mobo in your old case..? Assuming it’s ITX, that would work. If it’s like a dell or HP, it’s likely a custom layout and would not work. 
 

If you go the route if cutting the aide of the case (like the side panel will need a cut the entire length and height of the GPU) and the rear area outlined in red in one of the earlier pix, you will need to design some sort of way to actually retain the card and take some of the weight as I said earlier. This isn’t impossible, but... it’s not trivial.

 

Also, what CPU? A 400 watt is not much. It will likely work, but your cutting it close.

if you have to put it in that case what i would do is remove the usless dvd drive, move the hhd some were els and uses a pcie cable. then its a mater will it fit and how to mount it to the case. this gpu mount looks like it might work and mount it to the back to the mb. but ths will cost more then just getting a different case.... witch the point was to do it cheap i guess.

 

or... cases are like free or cheap like $5-10 used so.....

Your card will have connectors that would conflict.
