Ive just bought 2 120mm noctua static pressure fans to help cool my 2xR9 290x's. Im using AI Suite 3 to control fan speeds. Is there anyway to use AI suite or another program to set fan speeds according to GPU temps.

No. You would need to plug the fans directly into the GPU which would require a bit of modding.

 

What you can do though is link the fan speed to the PCIe temp sensor (if you have one on your motherboard) and that should heat up linearly according to your GPU temperature.

the only temp options i have CPU, VRM and Motherboard

It might be doable with SpeedFan--not too familiar with it though considering the UI isn't the friendliest.
