I am first time builder and going to purchase parts for my first gaming build

I chose Gigabyte aorus b360 gaming 3 wifi motherboard and a cooler master masterbox 5t(not masterbox maker 5 or masterbox lite 5) cabinet.

My case comes with 2 front 3.0 headers

While my motherboard has only front USB 3.1 type A headers.

I am not concerned about transferring speed(I don't own any external storage that will saturate USB 3.0 connection and I will not buy any in future), but I am concerned about the 3.0 case cable compatibility with my motherboard 3.1 compatibility.

Do both of USB 3 have same type of connections with mobo and cabinet (type A only not type C).

Or would I have to use a 3.0 to 3.1 cable adapter.

Is there any other way to do this

Also please share your knowledge about the USB  3.0 and 3.1 headers and therir connection.

(I didn't found any clear solution of my problems on the Internet and it makes me more confused.)

Your motherboard should have one USB 3.0 header on the right side of the board, below the 24 pin.

#14 is the USB 3.0 header. You should be able to plug the front panel USB 3.0 connector into it and be set. 
 
#15 being the USB 2.0 header.
 
#18 is the Type-C (Thunderbolt) header.

But my case has 2  3.0 ports, even if I I use a splitter adapter, won't it collapse the performance if I use 2 external storages simultaneously for reading and writing.

I am looking for a more feasible solution, like converting my 3.0 port to be compatible with 3.1 motherboard header...by replacing cable or cabinet header.

Your case has two connectors for the front USB 3.0? If so, that's abnormal, as one header support 2 ports.

No 2 3.0 headers

That's one of the reason I am buying that case.....coz 2.0 really sucks

2.0 is only suitable for USB pheripherils 3.0 provide acceptable speed

Both of these USB ports use one 3.0 connector to the motherboard. This is standard for all cases that have 2 USB 3.0 (and "3.1 gen1" which is the same thing as 3.0) ports

Notice how the photo below has two wires coming out of it? These each go to the separate front I/O

One more question

If the 3.0 ports and 3.1 gen 2 type A ports are physical different?

I mean can I connect them to a 3.1 gen 2 type A port through an adapter?

Will they behave as as 3.1 ports?

The 3.1 gen 2 type A ports are physically compatible with Type A ports of ANY generation (2.0, 3.0 and 3.1 gen 1) and are backwards compatible. They would otherwise behave as that type of connections (2.0 speeds, 3.1 speeds, ETC)

 

Thats the great thing about USB's. As long as the physical connectors are the same, you can connect a 3.1 gen 2 Type A port into a USB 2.0 type A port and it will work. Though it would only function at 2.0 speeds, it would work even though USB 2.0 was introduced in the year 2000!

The motherboard connectors are different.
