How many fans should/can I run?

I'm looking to use a H110 ITX motherboard inside the define nano s and would like to know how many fans I could use if I used fan splitters. I would like to use 3 fans (2 front, 1 back) possibly with red LED's if that's not a problem.

Just use the stock setup, you don't need any more fans.

I'm running 7 120mm fans and 1 140mm on the same power supply in a much larger case.  Theoretically you can run as many as the case can fit unless you're using an insanely under-powered psu.  But you don't need to do that.

I'm not worried about the PSU not being large enough I'm worried about if there are any issues with running 2 or 3 fans off one fan header.

I'd probably just use a molex to fan control setup.  That way there are no power supply issues through the mobo.

Those are PWM so they can both be controlled within the mobo software or bios.  You CAN split the power on these to multiple fans but I'd use a different approach.

Just one problem with that the define nano s has no 5 and a 1/4 inch bays.

There are similar products that do the same job in a different form factor.  Doesn't need to fit in a drive bay.  It can be hidden behind with the wires in the cable management.

Mobo has 2 headers. You can run 2-3 fans off each header. Best bet would be picking PWM splitter with SATA power and using that on CPU_FAN.
