I have an Intel i7 4790k and I was looking for a mini itx mobo when I realised that there where 2 different chipsets at sale h81 and z97. Obviously I am looking for the cheapest mini itx mobo. Apart from limited ramslots and a lot less sata ports will the CPU run differently on a h81 board than a z97 board?

Performance? No.

 

Features and utilities? Yes.

You can't overclock on H-chipset boards, but you can on Z-chipset and some B-chipset boards.

If you're not planning to OC (which it is a bit silly not to with a K-series CPU, but I digress), you won't really miss anything on the lower chipsets.

The difference, if any will be insignificant. These days a lot of what the motherboard used to do is now on the cpu, so motherboard choice really comes down to features and color scheme.

There will be no performance difference at all b/w those chipsets.

The chipsets don't but you can lose out on features like overclocking on Intel chipsets, something that can affect CPU performance though is poorly designed or weak VRM's. Due to the way clockspeeds work on modern chips with the "Baseclock" and "Boost Clock/Turbo" you can actually lose out on performance with really cheap boards because the VRM's can overheat while trying to maintain the chip at it's rated boost clock and throttle the chip to avoid damage to the motherboard. This only happens on really cheap boards though on the Intel side but you need to be careful when buying chips like the 8xxx series from AMD and pairing them with cheap boards because they won't be able to handle them correctly.

True, but that's more down to the motherboard itself, as opposed to the chipset.

Not only that, but the influence a motherboard has on performance - in the grand scheme of things - is somewhat negligible. Still more performance is more performance...

I agree with that, and I'm definitely not advising someone to spend 25% more on a board just to get 5% extra performance. Not worth it.
