Yes

Or would the 3 Fans connected to the Mobo have to be controlled in a different way?

They would have to be changed in bios

Let's say I'll have a total of 9 Corsair fans in my system. What would be the best option to control all these? (Since the Commander CORE XT only has 6 pwm/argb headers)

Scenario 1:

I have a Commander CORE XT and a motherboard with 3 PWM and 3 ARGB headers. Would I be able to control all the fans within the iCUE software? Or would the 3 Fans connected to the Mobo have to be controlled in a different way?

Scenario 2:
I have a Commander CORE XT and plug in PWM and ARGB Splitters in it. Would that work?

Thanks for the help!

Scenario one as @filpo explained.

Scenario two as Kris said... as long as you don't exceed the power limit of the hub.

I've been using computers since around 1978, started learning programming in 1980 on Apple IIs, started learning about hardware in 1990, ran a BBS from 1990-95, built my first Windows PC around 2000, taught myself malware removal starting in 2005 (also learned on Bleeping Computer), learned web dev starting in 2017, and I think I can fill a thimble with all that knowledge. 😉 I'm not an expert, which is why I keep investigating the answers that others give to try and improve my knowledge, so feel free to double-check the advice I give.

My phone's auto-correct is named Otto Rong.🤪😂

Well, since many companies label their hubs as FC, I got lazy.  😜

I know that is very hard to exceed the limit of you've got a good hub or FC, and the XT is good enough... but not all are good.
