Some IO shield have 'grounding tabs', ensure these are not pushed into the motherboard:

Just double check you got all screws. Some cases have a 'post' in the middle of the case. Kind of a metal rod in place of a standoff, which can make it a bit harder to remove the motherboard.

Can you give a closeup ppic of your mobo so that we can see more clearly what the issue is?
