You can disable one in nVidia control panel and then run one as a dedicated PhysX card for Borderlands. (The only game that I know supports it)

For future reference, if a game is stuttering on 3 way sli is there a way to make the game only run in 2 way sli without taking one of the chips out?

Not sure but you can probably disable it in nvidia control panel. Or you could unplug the SLI bridge and plug in a 2 way one.

Yes, you can disable each gpu as you want but 3 way sli sounds like a bad idea. I would never do more than 2 myself because microstutter is far worse than low frame rate to me.
