Exactly what it says. If you use the M.2 slot #1, one of the SATA slots (i.e. the things you connect HDDs and normal SSDs to) gets disabled. Check the manual to see which one.

It means you only have 5 of the 6 SATA ports available when you use an M.2 drive in the top slot

 

As for the build, get a decent cooler like a beQuiet Dark Rock Pro 3 or something

To add a bit more, page 3-18 (76 of the PDF) of the manual explains it.

  1. A SATA M.2 SSD in M.2_1 (closest to the CPU) will disable SATA port 1. A PCIe SSD will leave it enabled.
  2. The M.2_2 slot only takes PCIe drives and runs in x2 mode with SATA ports 5 and 6 enabled or x4 mode with SATA ports 5 and 6 disabled.

Your SSD is NVMe, so put it in the top one and you'll have all 6 SATA ports left working.

Also what @Lurick said, a better cooler will serve you well with that chip.
