If you wanted better airflow you should have just gone with a different case..

Not sure what you mean by having them sitting on top of your GPU.

I just realized that they aren't doing anything, cuz they aren't getting any air. I'll just use it as a personal fan in my room :P

I just got new fans to replace my stock case fans. What should I do with those extra fans? Right now, I just hooked it up to an empty Molex power and have them sitting on top of the graphics card, helping my CPU fan push more air through.. Is there anything better I can do with them?

honestly, if they use a molex connector... probably best to not use them at all.

The NZXT fans that come with the S340 are terrible. I gave one to a friend who really needed something to move air in his case, but I use the other one. It's quiet but also don't move any air.

|PSU Tier List /80 Plus Efficiency| PSU stuff if you need it.

Yeah, thats why I got replacement Corsair fans. I ordered two with my system originally, but ordered two more. So now I have 4 Corsair AF120's and then 2 NZXT S340 Stock Fans

They use a standard 3pin fan header.

I ran out of fan headers on my board. I have 5, and I'm using all 5.

You can just take the front off the case for better cooling if your temps are high.
