Usually when installing anything, do not choose the express or normal install. Typically you will have an option for custom - or just pay careful attention, should see at some point the install path that you can change...

Well, the easiest way would be to just reinstall the program (download the installer / program) and place the downloaded file in a dedicated folder on your HDD called "Installs" or something. From there, open the installer and it will ask you where you want to install it. Default will be C/ which is your boot drive and SSD. You will want to browse to your HDD - whatever letter it is assinged D:/ or something. And then choose the install location within there. So, for example, D:/>Program files > Mozilla > Mozilla Firefox browser.exe.

To your most recent question, raid is only for identical drives, say if you want 2x 1TB drives to appear as a 2TB drive with better speed (raid 0) or a 1TB drive with data redundancy (raid 1), so you wont need to worry about that.

Ah, no - you wouldn't want to RAID an SSD and an HDD together as the performance will be significantly reduced, among other things. It would be alot better to just keep the HDD separate from the SSD.

And to make it default location - you can do it through your browser settings. Enter your settings, then to your 'download' tab and there should be an option called "Default download location" which you can change to your HDD if you wish.

is there a place in the bios or something where I can just change them so that my hdd becomes my main drive and the ssd becomes secondary ... or could I lose some things ... also does my drive with windows have to be my main drive

Your primary drive is the drive which has Windows installed on it i believe. Unless you want to have Windows running off of your HDD, then your SSD will continue to be the primary drive.

The good question is why do you not want programs on your ssd that's where they need to be that's what ssds are for. Having an ssd for a boot drive is wonderful but your programs will take a hit for being on the hdd thus your undoing the entire fact of having an ssd. Unless of course you want the room for games that's a whole different story.
