I found Hotline Miami pretty fun, if you're into that kind of stuff.

FTL, binding of issac,  hotline miami and surgeon simulator don't have very long playthroughs, but are very enjoyable. There are bunch of games that you could probably find on the indie side of games that aren't very long.

I found Hotline Miami pretty fun, if you're into that kind of stuff. 

I played that for a bit, but rage quit once I got stuck on the same level for like 40 mins. :P I might re-download it now though. Thanks.

The Darkness 2, clocks in around 5 or 6 hours and is alot of mindless fun ( with a surprisingly emotional ending )

I've recently gotten into Spelunky, it's not really "short" if you consider a storyline...it's a dungeoncrawler except every time you die you start over.  I've seen streamers play it between games because you can play it as little or as much as you want.  The concept is very simple and it's just plain fun, lots of secrets, very replayable since the dungeons are randomly generated.  You can pick it up on steam, XB live or PSN.  If you want to try it the original 2008 version (with bad graphics) is free...

Tomb Raider is fairly short, I would highly recommend it!

Bastion is not short but trust me you'll be glad it isn't. One of my most favorites, try it out.
