Yeah man, there is almost no noticeable difference in PCIE-2.0x16 vs PCIE-3.0x16 in gaming. In really bad cases the difference might be 1.5%, but most of the time it'll be more like 0.2%. The only exception to this rule I know of is Ryse Son of Rome, where PCIE-3.0x16 benched 9% higher than PCIE-2.0x16 on a GTX 980 in a test techpowerup did. But that game is lousy anyways, and it is the only game I have ever heard of with anything even close to that difference between PCIE-2.0x16 and PCIE-3.0x16.

 

To give another illustration of how little the difference is, most people who run two Nvidia gpus in SLI do it with them both running PCIE-3.0x8, which is basically the same as PCIE-2.0x16 when it comes to bandwidth. Only the higher end Intel Extreme cpus (eg 5930k, 5960x, 6900k, 6950x, etc) have enough PCIE lanes to run two gpus at PCIE-3.0x16.

 

tl;dr version: you're golden running a GTX 1060 on a PCIE-2.0x16 slot.

I should also note I ran my GTX 970 on an H81 board with PCIE-2.0x16 before moving to a Z97 board with PCIE-3.0x16 and there was absolutely no difference in graphical performance. The only difference was my Z97 board supports higher speed RAM, so moving from DDR3-1600 on my H81 to DDR3-2400 on my Z97 board helped out my minimums in cpu heavy games like Fallout 4 and GTA V. But that has nothing to do with PCIE.
