I've order the parts for a new PC, I managed to get everything on 2 day shipping from Amazon except for the GPU which will arrive a couple day later. Should I build the PC the day it all arrives. Or as a first time builder (in a miniATX case) would i save some trouble by not having to reopen things?

I would personally build it all when the GPU arrives, just because after the stress of putting it together (yes it is fun and one of the best experiences put a pc together However it does add stress if you'll want to do it in one sit), you will want to power it up and have this thing up and running on its full potential, but this is just my personal experience speaking.

Tbf the biggest thing with doing this is making sure the mobo/cpu/PSU works as those are a pain to take out and need to RMA. If the GPU doesn't work it takes 2 minutes to take out and repackage.

Depends how the case is. Some MiniITX cases are difficult to get things out of, even if it's just the GPU.

If I assemble everything and test on top of the Mobo box should I only disconnect the power supply when putting it all in the case, or will I likely have to remove the GPU then set the Mobo then re-add the gpu and power supply?

While you may be able to do it with the GPU in, I would advise removing it first. 

 

MoBo, CPU, RAM, any M.2 or similar onboard-type storage and CPU cooler if it's an air cooler can all be put in together. At least, that's how I do it.
