Win 10 has some issue I can't identify that has completely cut me off from updates. I know with upgrades you should do a clean install, but is it ok to refresh an OS? Just don't want to go through the hassle of doing all the setup and installs again if I don't have to

It may work. But it's not guaranteed to fix every thing. The only sure fire way is to format and reinstall from scratch (that is the problem is not hardware related).

Yea, you can just do the system restore, and thier should be an option to keep all files. Failing that, just back up your data and do a clean install.

Nothing indicates hardware error, something is just seriously broken in the OS and I can't figure out how to fix it and all the windows repair tools can't either

You can try to "Refresh" Windows first. And if that doesn't solve the issue, then you'll need to format and do a clean install.

You can use the "Reset" feature to effectively reinstall Windows. If you want to tell me this doesn't do it, you can tell Microsoft they're lying to us (from https://blogs.msdn.microsoft.com/b8/2012/01/04/refresh-and-reset-your-pc/)
