You should be able to keep the files on your HDD, but it's best if you install Windows fresh on the SSD. Here's my guide to setting Windows 10 up for multiple drives:

First you install windows on the SSD http://www.howtogeek.com/224342/how-to-clean-install-windows-10/, then plug in the HDD and use it like that.

But the proper way would be to move the files to the SSD, format the HDD, then move the files back so that the HDD is clean and only has your files, not a bunch of OS and program stuff that isn't being used.

 

Either way windows should be clean installed to the SSD first.
