I know the best option is to but on the very top PCIe Slot but in this Mainboard (Asus Sabertooth Z170 S) it has two PCIe 3.0 x16. That means I could put on the second slot? On the Manual says N/A

I would like to put on the second slot (to hide those intern Audio, USB, Fans header). In theroy I wouldn't loose any speed? Or will I?

it means that when you put the card in the top slot you get full 16x and the second slot gets 0

idk what your happen if you used the second slot instead of first, its not recommended because the top slot is the one with direct CPU connection, you can try it to find out

why do you not want to use the top slot?

Just install it in the second slot  then the first and observe any difference in performance (if even present).

Well i'm using it and works like charm for normal use, will try later with gaming. I think it's the same since it says on both 3.0 x16
