Disadvantages of mITX boards are usually lack of expansion. If you have a Z97 ATX and Z97 mITX board, their function will be the same, but expansion will be limited in things like RAM slots of PCI slots.

Most mITX boards usually only have 2 RAM slots and a single PCI-e 16X slot. So in theory, yes, if you can get an ATX board inside your case, then get it since you have more breathing room for later on compared to mITX.
