Dye can work and does penetrate into the plastic a little, it's mainly up to what you like to use or feel comfortable working with, spray paint is also another option which is viable 

I am thinking about painting my reference r9 290 but I would like to know if you can separate the red from the black on the face plate.

Yes you can, but you need to be very careful with masking off the red.

You won't be able to remove the red/black parts, but simply masking them off with a painter's tape will suffice.

Welcome to the Forums!

The red sections on the reference cooler are molded all at once making it on solid piece so they are not separable from the looks go things so you will need to mask it off for painting. I have a guide here under the GPU Painting, note images and layout are still updating:
