I am currently installing the SATA power cables to my Samsung 850 EVO and WD Blue 1TB HD. I am wondering if it matters which sata power connector you hook up to (there are four total, all hooked into one cable)? The drives aren't close enough to hook into connectors 1 and 2 so they are currently hooked up to 1 and 3.

doesnt matter

just make sure the sata data cables go into the right ports

some are 3gbps, some are 6gbps, and some are not intel controllers so dont use those

Nope. Power is power, there is no difference which of the four you use.

Refer to the motherboard's manual on which SATA connectors use Intel controllers.

 

EDIT: Ah, power cable; does not matter which connector you use in the link.

Can I run two separate SATA power cables? I have multiple SATA power ports on my EVGA PSU. This would clean up the cabling quite a bit.

It'll work fine... but the real issue will be if you have OCD, drove me nuts everytime i boot to the bios and there was nothing connected to sata 0.

Any SATA cable should work just fine and you shouldn't notice any difference in speed. Some have extra latches that make the connection to the drive or to the motherboard more secure.
The ports differ in type (SATA1 (1.5Gb/s), SATA2 (3Gb/s) and SATA3 (6Gb/s) but regular HDDs can't really saturate the speed limit of the ports so it shouldn't matter where you connect them. 
Regarding the power cables, the one that comes from the PSU has several plugs and you can use a single one for all drives with no issues or impact over the performance. :)

Thanks guys - not sure what else to do other than to connect the SSD to the first SATA power connector and the HD to the third SATA power connector. Unfortunately with this Fractal Define S case the SSD and HD aren't right next to each other so it makes it tough.

 

I haven't got around to plugging in the SATA cables I will have to see how that works out.
