So I'm trying to diagnose what on earth the cause of my center speak crackling is. I have the Logitech Z506. I assumed that it was the speaker itself, so I just replaced the sound system, and it's still doing it. It's so loud and annoying that I have to turn my speakers off when I'm not using them. It's only the center speaker doing it. It gets worse when I turn the speakers up via the hardware knob. Is it possible that my mobo is bad? Other than that, I just have no idea that the problem could be.

I know my 150w sound system used to do it and I cleaned the ports with rubbing alcohol and replaced the cables and it shut it up. clean them while UNPLUGGED

I already replaced the cable when I replaced the surround system, but I definitely didn't clean the ports. I'll give that a try. Did you like stick a cue tip into the port, or just wipe down the outside of it?

make sure nothing is powered on and dip the cable in some rubbing alcohol and make love to the audio ports.

How long should I let it dry afterwards before turning everything back on?

Just blow on it and wait a couple minutes. The rubbing alcohol evaporates very quickly but it has water content in it (thats what the percentage means) 90% alcohol is ~10% water.
