generally no, but it matters if you are going to use all the slots and they need the space in the case or if the case doesnt support the mobos form factor/

Does it matter if you Motherboard has more pci slots than whats on your case?

Are you sure the case and motherboard are the same form factor?

Like both ATX or ITX?

Maybe the motherboard wont fit in the case? Especially if your case has a bottom mounted power supply.

 

Can we ask what case you have in mind and what motherboard?

It might not fit the case properly

I would be putting the x99 Deluxe board in the case , and it would be for Cooler Master Master Case 5 being released  in later months, I counted 5 Pci slots on the case from what I saw but I may be wrong as the final lower portion confused me. So obviously there would be no first hand experience but still it was just a general question.

the case size is based on it's form factor

ATX board will fit inside ATX Case

 

Number of PCI or PCI-e or any socket/port  on motherboard doesn't matter

however it is matter when you are going to utilize them all

 

but then again, PCI also share IRQ so that might not happen.
