I installed the hyper 212 evo on my system very recently (an hour ago). The temps are looking good, 66 degrees max at 100% load (no overclock). When installing the cpu cooler I pressed it down onto the thermal paste on the processor and then raised it back again slightly and put it back down. Will this cause any problems, air bubbles etc?

No, that's not really an issue. The pressure will squeeze out any bubbles.

It can, but it usually won't, as long as you didn't entirely separate it you'll be fine.
