Windows "Scan and Fix" has "Deleted" My Files?

Ok, here's the story so far. I turned off my computer and booted off a Ubuntu Live CD. This goes without a hitch. I proceed to reboot and my issues arise. I get stuck at "Windows is Starting" and no orbs of light pop up like usual. Note that I'm on Windows 7. It proceeds to go to System Repair. I let it do its stuff and it says its fixed. I reboot and it gets stuck again, then goes back into System Repair. It tells me it can't be fixed. It comes up with SystemRepairOffine, AutoFailover, and CorruptFile. I googled this and none of these solutions would work. My install disk tells me the version of Windows isn't compatible and this is the same disk I installed with. So I run bootrec.exe and /scanos. Tells me I have NO installations. Doesn't make sense because I'm trying to fix one right now. I pull the hard drive out. I plug in one of my spares and installed Windows. I plug in the other HDD and it tells me there's something wrong. I let it "Scan and Fix" overnight. I wake up and take a look at the drive. Nearly all my files are gone. I take a look at the usage and I still have 2.4 used out of 2.72, but if I highlight all folders in the root directory it shows up as about 21 GBs. Where did everything else go? Its still obviously taking up space on the drive,but its not visible. And also it was at 208GB free before the "Scan and Fix", but now it shows up as 480. Where did my 200GBs of stuff go? And as well as that I had at least 1TB of stuff on my user profile. This tells me its still there but how can I find it?

CAN SOMEONE PLEASE ANSWER! I HAVE LOST 2.5TB OF DATA! VALUABLE DATA! Recuva is coming up with files located IN I:/? I haven't overwritten anything and Scan and Fix deleted tons of stuff, but still seems to be on the drive somewhere.

Are you sure the files aren't just hidden look up how to see hidden files and folders and look under your drive

Scan and Fix as in you right click the Drive and Scan and Fix?  That may have formatted your drive...  Why didnt you Try SFC /Scannow in CMD Your file table or something may of been corrupted 

 

You may want to download a File recovery program and scan for deleted files and see if they were deleted.
