I'm going to be using the MSI Z97 Gaming 3 motherboard, and all of my case fans are 3-pin. Will it be able to slow them down manually in the BIOS, or will I have to get LNA's?

You will be able to slow them down in the BIOS but MSI only let you slow down the case fans to 50% of the full speed for stupid reasons you might need additional LNA

CPU fans you can go as low as 12.5%.

You have to connect them to the sysfan headers not cpu headers. The cpu headers cant do voltage control. Minimum speed seems to be indeed 50%, just get a splitter (make sure you dont go above 1A per header) and put a lna between the header & splitter.
