If your backup Bios has a different version, you might experience issues since the selection process isn't manual but automatic (you aren't the one that switches to the backup Bios), even stuff like not being able to boot because the board decided to startup with the secondary bios which is old and doesn't support the new CPU...

I have a Gigabyte X470 Ultra Gaming motherboard and I am upgrading my CPU from a 2600x to a 5700X, which needs a mobo bios update, I looked up various posts on reddit and other sites on how to update the bios, I installed the X470 chipset drivers from AMD website and flashed the F31 bios version and ran the EC FW update tool, pc is booting up but when I check system information it shows that the bios version is still F2 like it was before I flashed F31. I stopped going ahead with installing further updates as I don't want to risk bricking my mobo. I also went into bios setting to check if updated bios version is showing up there, but it's shows the bios version as F2.

You are absolutely sure you got the Ultra Gaming and not one of the others?

Yes, 100%. If it was some other mobo wouldn't it brick the mobo?

No, the BIOS update would just not work.

I don't have a Gigabyte motherboard on hand so I might be talking nonsense, but don't you have to run this tool before the bios update?

The board has dual bios. You have to flash both. And only Gigabyte @Bios can do that. You have to use that tool.

Flash the second bios, flash the first, retry.

Ok this is weird, I googled how to restore main bios and found this answer on quora and did the first 2 methods then I opened system information just to check what version of BIOS I had and it shows that the BIOS version is F31 now, this is confusing af.

I installed @Bios but there's no option to update both the first and second bios, and it shows F31 as current bios version.

When I had the board the option was there once you start the update process in the tool, it was a checkbox.

Oh yes, there's a checkbox after selecting the bios file, but is it safe to do that? Isn't the backup bios there for a reason? Also it safe to update the bios using this tool from the desktop instead of doing it in bios settings?

I managed to update and get to bios version F62 needed for 5700X, I installed F40 through the "@BIOS" tool with the update backup bios option checked. F41, F50 and F62 I decided to install using Q-Flash through the bios settings because I was worried updating when I am in windows might cause issues, after installing F41 I ran the EC FW tool and it booted up and showed bios version as F40 again which was the secondary bios I think so I flashed F41 again, then F50 and F62. It's fucked up that the dual bios part hasn't been mentioned anywhere on the support page with the bios updates or in the manual.

After F50 got flashed, when I was flashing F62 in the bios there was a checkbox to update backup bios too, I enabled it so the backup bios also got updated I guess, I don't know if there's a way to make sure if both the bios got updated.

Yes, everything works now. The secondary bios was actually still on F41, I managed to switch to that bios by switching off the psu using the button at the back of the psu and holding the power and reset buttons for 10 seconds and then turning the psu back on. I flashed F50 and F62 successfully after that. The "EC FW" tool switches the bios for some reason or maybe that's how it's supposed to work? Wish they provided instructions or something on how to flash both the bios.

One of the reasons I no longer use Gigabyte. I had one of their boards in the Athlon XP Barton era (nForce 2 chipset) till it died on me, and then I avoided Gigabyte till the X470 UG which then also died on me - actually it stopped supporting my 5700XT lol.
