If its just a dumb fan hub, it shouldn't.

It depends on the fan hub.

 

There are 3 pin fan hubs that will not follow PWM.   If that happens your fans will run full speed no matter what.

 

If you buy a proper 4 pin PWM hub, your motherboard will control fan speed across all the fans hooked up. (Assuming PWM fans.)
