Where to connect fans in NZXT Kraken X63

I'm sorry but I dont understand. I have 1 pump and two fans making total 3 PWM headers required on motherboard, but it only has two.

But I can only do that to CPU_FAN1, all the SYS_FANs can only work with DC regulator.

No; SYS_FAN is set to DC, by default - you override it in the BIOS.
