Will my data remain when I change motherboards?

I currently have a hard drive with data on it on my current PC, I am going to install an M.2 drive with a new CPU + Motherboard, will my hard drive data stay if I only format the SSD as OS drive?

Yes. Though it's usually recommended to remove/unplug the second drive during OS installation to prevent "accidents" like selecting the wrong drive to format etc. :)
