The media creation tool can't be used to make W10 Enterprise edition, as written down on the webpage:

Windows 10 Enterprise isn’t available in the media creation tool. 

But anyways, during the creation of a bootable drive, it will ask you what Windows type (Home/Pro & 32 bit/64 bit) you want to create.

You will be able to select the edition to install. No worries.
