I've been looking around and it seems that no one has a list of most of the GameCube special variations. This is what I have been able to find so far. 


DOL-001
Teal - Developers edition, of course was only sold to developers.
White - Final Fantasy Crystal Chronicles GameCube, suppository only 150 were made and sold in japan. A Gameboy player was sold with the console.
Baseball shirt pattern - Hanshin Tigers special edition, was sold only in Japan to commemorate the 1st place in the Japanese Baseball League Championship in 2003. Was sold with a black Gameboy player.

Mint Green - Tales of Symphonia Special edition. Was sold with a Gmeboy player and a swapable faceplate or "gem" and was only available in Japan.
Orange - Spice orange, only sold in Japan.

DOL-001S

Red- Char Aznabe customized edition, this was sold with a Gameboy player and a Gundam figure. This was only available in japan.


DOL-101
Gold - Only available in ToysRus in japan.

FacePlate Variations
Metal Gear Solid - Japan only.
Pokemon XD - Sold in America

This is all of that I have found so far and may not be complete list.

Console variations is a pretty good site for .. well, console variations (and controller and handhelds variations).

They mention 80 GameCube variations (for the console alone):

(You can filter by consoles alone)

 

Doesn't seem like they all mention the DOL variations.

I wanna say there was a red GameCube intended only for developers that is like the teal console but with a cartridge slot (?) rather than a disc drive.
