Holes don't seem to line up for installing radiator.

That case has both threaded holes and non-threaded ones, if you are sandwiching the fans between the radiator and case you want to use the non-threaded holes that line up.

I am trying to install my 240mm Corsair H100i RGB into my Coolermaster Master Case Pro 5 RGB but I can't figure out how to line up the screws. According to Coolermaster this size should be compatible and connect to the fans on the front of the case, but I need help...

You could try lining up the fan first, then putting the rad in place under it.

Currently I have the radiator being sandwiched between the case and the fans.

You still need to use the unthreaed holes and take the long screws that are able to go through the fans, case and then fasten into the threads of the radiator itself.
