Usually cloning software just copies everything exactly like it is. It might or might not delete the original files (you can probably choose, I guess?) but you should look into the specific software capabilities to know if it can clone just the OS (I don't think it's a thing, since the files can change, it woulnd't be able to recognize what needs to be copied).

That said, I'd tell you that if you can you should disconnect your HDD, install windows on the SSD and restart from scratch. It's good to clean things up every once in a while

You need to have multiple partitions where the WIndows Partition is not larger than the Target drive.

The easiest way to do things is to get a target drive that is as big as the Original or bigger and just make a 1:1 Copy (did that some time ago with the Samsung 850 EVO in the PS3 to a new 500GB HDD as an SSD in a PS3 is totally useless).

So if you have, lets say, a 2TB HDD and all your stuff is on one Partition, you've got some serious problems.

And the easiest way to do things is to make an M$ account and upload your stuff to the Onedrive...

So the easiest way to do stuff is to get a new Harddrive as well, copy all your games to the new HDD (works well, if it is steam. If its not, well good luck), resize the Partition so that its smaller than the new drive and copy everything left over to the new HDD.
