Yea, because Windows won't be installed, the nice drive letter concept doesn't exists. So the easiest way to identify a drive in your configuration, is by drive size. That you'll know in Windows setup. So you can pick the correct drive and install.
But the easiest way, and ensure that no data is put to the other drive if the motherboard doesn't treat your M.2 as the first drive, is to unplug all the other drive, and plug them back in once Windows is fully installed.

As long as the absolute oritentation (180 flip is the same) the relative rotational orientation does not matter. So as long as you cannot see the fractal logo on any of them, it is fine. Whether one of the fractal logos are 90 or 180 degrees rotated, its fine.

Generally speaking, MSI makes fairly cheap low end motherboards while Asus makes pretty good ones, so buy an Asus motherboard.

Try mounting the 360 in the top as exhaust and 120 in the back as exhaust. All the other fans into the front. as intake.

Yes it shouldn't have any problems with the rear mounted AIO. If you want to keep postive air pressure to help with dust you can configure the RPM of the front fans to be higher to have more intake volume than exhaust.

Agree with advice above, once you've safely removed, the drive will spin down & can be disconnected from power, just don't move it around while powered up.

If you safely removed it, yes it's safe to disconnect power and store the drive.
What i would do is if you turn off the drive/disconnect power, wait 5 seconds. It's possible the hard drive was spinning when you disconnected power and it's a good idea to wait until the drive is stopped spinning. It's not a good idea to move a drive that's still spinning. It shouldn't hurt if you do move the drive when it's still spinning, but waiting 5 seconds probably won't hurt as well

Yes that wouldn't be a problem. After you remove the drive's USB from your computer it should spin down shortly after. Once the drive spins down it can safely be moved anywhere you need to.
The only thing you don't really want to do is move the drive around when it is spun up because you have a fast moving rotating mass. Moving it around probably isn't good for it...but I mainly say it because if the person picks it up may not expect it to resist motion so people tend to drop the drive... so if you have to move it while it's running move it very slowly and carefully.

lt360 is using a different pump from the non-lt sealed closed loop, the non-lt 360 is an upgradable (slightly) AIO.

Thanks I think thats what I will do. So it will be two front fans moved to top as exhaust and I will add two to the bottom and have the AIO pulling air through the RAD at the front. I hope that wont make it too noisy though.

I guess I can see that if you want to make it a hair dryer, open the PCI slots so air can flow thru that bottom half across. I wouldn't do it tho, think it would look like shit.
If you add the AIO to the front, move the front 2 fans to the top for exhaust. That single 140 in the rear can't get all that heat from the back of the GPU out of the case well enough alone. You'll just need to buy 1 or 2 fans for the bottom, I went with 1 so as not to crowd my PSU cables.
That'll give you 3x 120mm + 1-2 140mm intake and 3x 140mm exhaust. That's a lot of air vs the stock 2x 140mm intake and 1 140mm exhaust.
